The Yee Laboratory at MD Anderson Cancer Center focuses on research to understand human T cell biology, anti-tumor immunity, and the development of translational strategies using TCR-based cellular therapies. This position will support the scientific needs of the Immunopeptidome discovery pipeline within the STRIDE Program for TCR-Based Therapeutics (ProTCT). The ultimate goal of ProTCT is to deliver novel T cell-based treatment modalities for advanced cancers, investigate T cell based-responses across the IO spectrum and contribute to MD Anderson's mission to make Cancer History. Key Functions Design, oversee and perform the sample preparation prior to proteomic activities for biomarker discovery and enrichment of HLA presented peptides for therapeutic optimization. Apply high efficiency proteomics sample preparation methodologies covering many experiment types (immunoprecipitation affinity, PTM analysis) Experience planning and performing immunopeptidomic (MHC class I and II) experiment is required. Experience with liquid chromatography coupled with mass spectrometry instrument is required. Develop targeted LC-MS method (DIA/PRM/SRM) for immunopeptidomic experiment is preferred. Support and Continuity: Participate in the design of computational experiments, data analysis and results interpretation. Pre-process bulk, single cell, and spatial genomic data. Conduct computational analysis of genomics and immunogenomics data from high-throughput profiling technologies (bulk and single cell), such as single-cell DNA/RNA/TCR/BCR/ATAC-seq and spatial transcriptomics & proteomics platforms, and perform high-dimensional, multi-modal data integration. Adopt and evaluate existing methods and tools, improve methods, establish and maintain computational infrastructure and analytic pipelines in the lab. Develop computational methods for integrative analysis of single cell and spatial multi-omics data. Meets with collaborators to discuss projects and communicate results. Work with teams of individuals to integrate data / metadata and assist postdocs and students in the lab in analyzing and resolving analysis issues.
